I'm assuming by "different look-and-feel configurations" you mean that
they're using different user interfaces (separate "SPTUI--" trees)?
When you mention "another database", are you referring to SQL databases,
or sets of metadata records, or...?
If it's an SPT installation that's using two different user interfaces
to access different portions of the collection, then it might be that
a subdirectory link is missing for the user interface that's having
problems. There should be a link from the MetadataTool subdirectory for
the new interface (for example, SPTUI--MyInterface/MetadataTool), to an
entry in the top-level MetadataTool directory named the same as the
user interface directory (MetadataTool/SPTUI--MyInterface). Without this
link it may have difficulty finding pages in the Metadata Tool.
